For this post, I decided to explore our expanded species feature that now allows Omics Playground (OP) to support more than 1000 species, including most crops and fruit trees. I thus found a recently published dataset (https://lnkd.in/eyTn_VCg) by Torsten Möhlmann and colleagues of the University of Kaiserslautern (TU-KL) on the role of uracil phosphoribosyltransferase (UPP) in chloroplast function in the model plant Arabidopsis thaliana. In this study, the authors exposed both Wild Type (WT) and UPP knock-down (KD) plants to high light or medium light (control) for three hours and then sequenced their transcriptomes. Through OP I first of all identified the typical signatures of high light stress induced in both WT and KD plants, with the latter exhibiting a more marked upregulation of genes associated with stress, such as responses to UV light, as well as the upregulation of Flavonoid and vitamin B6 biosynthesis (Fig. 1A). This was further supported by using the Biomarker discovery module, which identified a significant upregulation of both ELIP1 and ELIP2 genes under high light conditions and an even more marked increase in KD plants (Fig. 1B). Both genes are typically upregulated during exposure to high light stress conditions. Additionally, the gene RPP2D (a cytosolic ribosomal protein located in the chloroplast) is downregulated in KD plants (data not shown), which could indicate its involvement in the chloroplast proteostatic function of UPP, as suggested by the authors in their article. Finally, the platform also utilized the Drug Connectivity Map database to highlight the potential protective role of Histone Deacetylase (HDAC) inhibitors against high light exposure (Fig. 1C), aligning with their known roles as regulators of stress responses in plants and the antioxidant properties of some HDAC inhibitors. To conclude, the platform was able to capture the main aspects of high light stress in A. thaliana, underscores the more extreme upregulation of stress-induced genes in UPP KD plants and finally suggest HDAC inhibitors as a mode of action to protect plants from high light expose. #Plants #Athaliana #RNAseq #transcriptomics #OmicsPlayground #Photosynthesis
