Every now and then, I stumble across a piece of software that shows a different level of understanding of computer science, algorithm design, and software engineering, and a different grasp of the problem at hand. The most recent example is CellEngine, a tool for processing flow cytometry data, developed by Zach Bjornson and his team at CellCarta, a leading clinical biomarker lab specializing in complex, multiomic assays and one of Arsenal Capital Partners’ portfolio companies. CellEngine is a web-based app that handles thousands of samples, dozens of 384-well plates, and multi-gigabyte CyTOF and spectral files with impressive ease and speed, and offers fast, native implementations of several popular clustering and dimensionality reduction algorithms (but not yet the best of them, my own SPE :-)), a wealth of metadata-driven visualizations that refresh at very fast speeds, and a full API for integration with any LIMS and bioinformatics pipeline. And it's 21 CFR part 11 compliant, so it can be used in clinical trials. If you work with flow data, you simply have to try this out. When others throw more CPUs/GPUs at a problem, a select few throw more brain cells. I'm together with Kristoffer Sandås and co-authors pleased to announce our recent publication in Bioinformatics journal, detailing our development of Nanometa Live. This tool simplifies real-time metagenomic analysis and pathogen detection using Oxford Nanopore Technologies' MinION and Flongle devices. Nanometa Live offers an intuitive interface for instant data visualization and interpretation, equipped with features like automated BLAST checks, easy integration with custom Kraken2 databases, and a streamlined user interface for a superior experience. What sets Nanometa Live apart is its independence from constant internet or server connectivity post-installation, making it exceptionally useful for fieldwork or in environments with limited internet access. It's designed for both researchers and clinicians, enabling detailed taxonomic analysis and specific pathogen identification directly from the sample data. Nanometa Live is built as a local web application using the Dash framework, with Snakemake managing data processing. It's open-source, available on GitHub, and can be easily installed via Bioconda. With Docker and Singularity support, it ensures ease of use, reproducibility, and portability.
